Melbourne's first selection at the 2000 Draft was an AIS/AFL Academy midfielder, picked because of his good skills with hand and foot. He debuted midway through 2001 and won Best First Year Player.
A knee injury restricted Thompson to just five games in 2002, and in 2003 he played 13 but was used sparingly off the bench. His 2004 started brightly, and he was just becoming a regular when a foot injury cost him the rest of the season. At the end of that season he requested a trade back to South Australia, and Melbourne swapped him to Adelaide for 2004 National Draft pick #12, which was on-traded to Geelong for Brent Moloney.
Thompson remained a fixture in the Crows' side for the next decade. He won two best and fairest awards with Adelaide and was named an All-Australian in 2012. He retired after the 2017 season.
